I played around a bit with things. The huge scan times seem to only occur if I use "Automatic rescan" or "Scan All". If I do separate Custom Tag and Mixed Tag scans, the Custom Tag scan takes only a couple hours. A Mixed Tag scan only takes 10 minutes or so in any case.
