I don't know about Yamaha, but my NAD amp has a similar issue. In the NAD case, the Remote In jack is designed for home automation type systems, and the codes are different from the codes used for the optical IR receiver on the amp's front panel (I think they're inverted). See what you can find out from the amp manual, or from Yamaha or AV forums.
