The order you configure in Multi Library plugin is not about the user
interface it's about which order the libraries are refreshed after a
rescan. It only have effects if you have one library that is dependent
on another library and it doesn't sound like this is the case in your
setup.
Unfortunately at the moment I think the order when browsing can't be
configured, it's always in alphabetic order I think. You can configure
order of individual menus through Custom Browse but not the order of
group items as the case is here.
