After playing around the whole evening I finally found a bug in SqueezePlayers usage of libFLAC. It turns out that I read the data too fast / in too small chunks. When I get the FLAC__StreamDecoderReadStatus callback I sometimes just filled <100 bytes which were available at that time. Looks like this confuses libFLAC and leads to skipped samples. Now I block until I have at least 50.000 bytes available before handing them over to libFLAC in the readcallback and this solved the problem.
