I think the problem is with the Last.fm app in Facebook. That app has lots of issues and doesn't know when to scrobble or not, misses half the tracks I scrobble, and the list could go on and on.
THe settings for what shows up in Facebook have to be set through your account. As a warning, the app scrobbles everything (minus the misses and problems). You only set whether they get shown to your friends or not.
