I'm a big fan of both SqueezePad and iPeng for iPad. Both apps handle sending out WOL packets at the right time very well. I'm not sure the Logitech app tries to do anything with WOL. There are other free WOL apps for iThings out there which help with testing the WOLability of a server.
Depending on your system BIOS, you may also need to enable wake on PCI or wake on PCIe to get WOL working. But your report seems to indicate that you've nailed it for your machine.
