difficult to say. This heavily depends what you customized/modified. If it
were eg. mainly styles in the CSS and images for the tools then you will not
have to change too much. Very important are the settings in the config.ini
because there are some new ones. 

The version 1.9.x also defers more from the 0.9.x ones than does the 1.0.x,
so it might be easier to moove to pmapper 1. But I would in any case
recommend to use the interim builds on pmapper.net/dl, they have some errors
resolved, ok, not all...   

If you modified a bit more in the PHP files then you will have to compare
your files with the modifications and the original ones, there are editors
or other file tools that allow a side-by-side view of 2 files with the
differences. I use it also a lot for synchronizing version 1 and 2.

I think it would be best to start with the complete new default version and
your own map file and then slowly bring in/transfer your modifications. I
know that p.mapper is not ideally designed to upgrade from older versions to
newer ones. I have similar problems at work where I still use quite old
versions when the application has lots of modifications, or sometimes just
upgrade single files for some new functions.
