Are you running version 2.1.x? If so, then the problem is that the links in the Site.SideBar page are relative to whatever page is being displayed. For example, a link such as [[SomePage]] end up pointing to Main.SomePage if viewed from a page in the Main group but it will point to PmWiki.SomePage when viewed from a page in the PmWiki group. Starting with 2.2.0-beta, all links are relative to the page in which they are written. Thus, a link such as [[SomePage]] written in Site.SideBar will always point to Site.SomePage . In either case, the solution is generally to group-qualify all links in the Site.SideBar page.
