Yes, you can give anchors a class... try:
Markup('[[#','<[[','/(?>\\[\\[#([A-Za-z][-.:\\w]*))\\]\\]/e',
"Keep(TrackAnchors('$1') ? '' : \"<a name='$1' id='$1'
class='anchor'></a>\", 'L')");
Then you can do something like:
A.anchor:hover { border:none; }
