I'm not aware of any issues with Java 1.6 on linux, have you any more
details on what aspect of it fails to work ?  Also have you tried
'anywikidraw' which is intended to replace the pwmikidraw plugin to a large
extent.   I've been leaning towards a Canvas based approach instead of Java
applets so I've not really had the time to spend to keep the code
maintained, but its up there and available to fix any issues if someone
cares to ? :)
