I would add that I doubt the HE Tunnel is at issue. I also have an HE v6 tunnel that is listed in the ntp pool and it is working.
http://www.pool.ntp.org/scores/2001:470:8:104::2 I will say this... You need to keep some level of v6 traffic always flowing over the tunnel or your v6 route vanishes from the global routing pool.
