Looking at a recent entry from the CSV log at http://www.pool.ntp.org/scores/80.167.214.72/log?limit=50 1426400169,"2015-03-15 06:16:09",,-5,14 I wonder if it's a connectivity issue between the monitoring server and your internet, possibly the PI not responding to the request from the monitoring server, or a firewall blocking too many requests. The score variations don't appear to be related the time accuracy of your device, so I'd focus on the connectivity side.
