Well, I got an opinion. Or the way that I do it that is. Personally, I have my "main" site in htdocs and put all the other sites in /var/www/vhosts/domain.of.site/[htdocs,logs]. Keeps everything all nice and seperate (IMO). That being said, since there is no standard directory (eg /var/www/apps) to put the web app, all this is just going to be opinion/preference. So, until there is a standard dir (if one ever comes about), I'd suggest to put it in /var/www/[application]. That way, even if it being there annoys someone, at least it doesn't stand a chance of getting in the way. And changing httpd.conf is trivial if this is the target directory for someones website.
