I have fixed this issue now. For others who may have a similar issue, the answers was indeed right in front of my face the whole time. In this screenshot from the SSL Labs test;
http://i49.tinypic.com/1zeks38.png We can see that item number 2, the Comodo issuer SSL cert was an "Extra download". They have more than one issuer cert on their website available for download, and I had chosen the "wrong" one, I suppose.
