This depends on the caption of the window the tray program creates.  
Use the command
*window show menu hidden
to see a menu of all window captions, including hidden ones.  Make 
sure icons are showing so you can figure out which program the 
windows belong too.

The answer is yes in general (such a program is called a service). 
The answer is no, I think, for programs that show tray icons, as the 
Windows system demands the program provide a window to receive 
messages about the tray icon, even though the window need not be 
visible or have positive dimensions.
