I just tested here and it worked properly,
always showing the correct message in debug:

One hotkey for F9, only for window: *metapad
command: win.debug("metapad is active")

One hotkey for F9, only for window: UltraEdit*
command: win.debug("UltraEdit is active")

One hotkey for F9, the Window box is empty,
command: win.debug("another application is active")

Bruce has said in messages that F12 is not reliable
as a hotkey:

20 April 2005:

B> Windows reserves it for the debugger, I think.  You can
B> try a different F key if you have problems with F12.

So maybe you just need to try with a different key.
