Yes, you can disable the alarm that runs the 
script run commandlistname 
But that disables all items that would be run the commandlist. I'm just
looking at being able to disable 1 or 2 out of 5 items in the
commandlistname commandlist and let the rest continue running. I just tested
it here, and it runs any command in the commandlist weither the disable
checkbox is checked or not.

Here's the test setup:
- Create a commandlist "test"
- Create two items in the commandlist: "Message 1" and "Message 2" For the
message 2 item, check the disable checkbox.
- Ok out of setup and run from a command: "script run test"
The last message box on the screen will be 2, even though it's disabled.
