You will see those two checkboxes if the command is
something which starts a new window, for example:
Command: c:\windows\notepad.exe

If you check "Switch to if active", it will switch to Notepad
if it is already running. If there is no Notepad window, then
PowerPro will start a new one.

If you do not check "Switch to if active", PowerPro will always
start a new Notepad window, even if there is already one open.

If you check "Top most", the new Notepad window started by this
command will have "OnTop" status. That means it stays above all
ordinary windows which do not have OnTop status. An OnTop window
can only become covered by amother window which also has OnTop status.

This is the same effect as adding the PowerPro command:
Window OnTop *notepad
after your new Notepad window has been opened.
