You are probably playing a game that's utilizing directx...and windows/directx by default will drop out to the rasterizing window mode when any windows window is created. Directx works in a special mode that does direct-drawing to the monitor (why the monitor flickers/clicks as the game starts and stops), and any other window being created (having focus or not) will drop your computer out of that mode. Use the disable alarms function like sl2eping suggested to avoid this behaviour. I doubt directx has a reg hack that tells it to disable this behaviour, but you could try searching....
