Sorry about that, I'm on WinXP SP3 and Firefox 3.5. And, yes, Notepad does work. Using active buttons on a bar also works as well.
I think I've traced down something in common between those applications that are and aren't working. When looking with Process Explorer, I see that those applications that have one exe for many windows are the applications that aren't working.
