I found the problem but it took some experimenting. I started with empty.pcf and the problem did not reproduce so I knew it had to be in my configuration. I then started adding items to the empty configuration and finally found the issue.
Under GUI control is the option of 'activate window when mouse moves over' set to 750 milliseconds. I unchecked this option and the problem no longer occurs.
