Although a little work in the beginning of a clean install, the following
trick can save you time in two different ways: the next time you do a clean
install it will make moving the right things to the right location, and if
you ever have to track down an extensions conflict, it will simplify the
search procedure.

After a clean install, open all folders and hit command+A, then assign
everything there a colored label. Then, before you move other extensions,
prefs., etc. into the sys folder, assign them different labels as well.
There are seven to choose from. I have Apple and originals blue, peripheral
devices light green, etc. etc. This way, if you have to do a clean install,
sort the old sys folder by label, and move stuff by category.

An extension conflict can be found the same way. Disable category by
category until you find the offending "color", then narrow the field.
