Delete the relevant prefs & .plist files and set everything as you want it? Possibly you might also take the advice with repairing permissions, as that is important for the Applications folder. What you're trying to achieve here, however, is not adviceable IMHO. You really should start to separate data (your messages in this case) from replaceable applications. If you keep all files that *you* create under your users home in a tree structure of your making, you will only have one point from which to back up. You do backup, don't you?
