I suspect that aliases have been lost. My Mac does this to me on a regular, and very annoying basis. Did you do a restore, or copy files to a different disk, or make some other low-level change to your environment?
Try deleting preferences and restarting. Also, I have never looked at the Applescripts that hook up SpamSieve to PowerMail, but it is possible that they are cacheing information that is no longer valid. You could open them up in a script editor (possibly) to recompile them, or download fresh copies from wherever they live on the internet--either would cause the cached information to be deleted.
