What you just described sounds exactly like normal behaviour. I will presume that you instead meant the opposite of what you said. Take a look at the number of unread messages displayed in the pane footer. I suspect you will find that when there are no unread messages, it will read -1. Have you tried rebuilding the indices (cmd-option on startup)?
