what has probably happened is that the new version of PM has simply not
auto-located your PowerMail Files folder -- the one containing all 'your'
mail database files, eg. Address Database, Message Database, Attachments
folder, etc. -- and has created a new one which is, of course, empty.
First, figure out where your original PowerMail files folder is (it won't
have moved, it's just that PM's link to it has gotten disconnected); it's
most likely to be either in your Home documents folder or in your home
Mail folder. Go to File > Database > Switch user environment and navigate
to the PowerMail files folder, and select it. That should solve the problem.

Then you can locate the empty one that PM created for itself and delete
it since you presumably won't be needing it again. (I'd recommend using a
combination of modification dates and file sizes to see the difference
between the two PM File folders at Finder level; the new auto-created one
that you want to dump will probably have a very small Message database
size, whereas my message database is currently 100Mb).
