Could it be that you have "don't apply subsequent filters to this
message" set somewhere in your list?

I have never had any filter problems. Maybe try deleting preferences?
Creating a new user and seeing if that solves the problem. (Hint, if you
create a new user, make sure that Powermail leaves mail on server, or
else you will have a devil of a time getting your messages from the new
user's In Box to the old one).
