I agree, this counter suggestion should not become a supported
feature. It may be effective in this limited circumstance as you
suggest.

As far as making sure the counter gets reset:
It seems to me that there shoudl be a way to "hook into" the newpage
routine, but I don't know if this is true. However, without this, one
could store the page counter, and when \pause notices that it changes
(or is comes time to output your navigation elements), the pause
counter is reset.
