Prime95 does not check all factor candidates in order. The candidates are divided into congruence classes and Prime95 does several passes (I believe 16) over one "bit range". So it is not surprising that a smaller factor is found with a higher completion percentage. The smaller factor was simply found at an earlier stage of a later pass.
