This is exactly what I have done recently in a few panoramic images for a photographer 
I work with, prior to printing them at 60" wide on an Epson 9600.

He had exactly the same problem - one area of the image had gone much darker due to 
the polariser and it being a 6x12 or 6x17 format.

The only thing to watch for using this technique is that you can end up with banding 
in the image if you aren't careful.

Without seeing the image it's difficult to suggest a particular technique. Feel free 
to send me OFF LIST a small file and I can have a quick look to see if I can get the 
graduated mask technique to work on your image. I could then describe how to replicate 
it at your end.
