I pretty much had that impression about Windows until now, but thought

would actually be organized around rhyme and reason.
Having spent plenty of time with my nose in Win32API, I can verify
that the current Windows arch. is quite a mess, and clearly shows all
the old signs of crazy hacks that it inherited from the 16 bit days.
I too was truly hoping that MS would create Vista from the ground up
with a clear, cohesive vision and common practice in the way the API
is defined, used, and such..
While I can't say I've spent that much time looking at Vista's API,
the impression I've gotten is that it's still a giant mess.
MS likes to trumpet how difficult Linux is to install, manage,
configure, etc.
At the keynote for SWFox last year (the slides are around somewhere on
the MSFT site), MSFT trumpets "Vista has 3500 brand new APIs!!!". And it
was said (the APIs) as if it was a good thing.
