TenStep or Prince2 for the methodology, internal system to manage/report (available to buy once we get a user friendly version finished!). Of the two I prefer TenStep but it does have a price tag for registration etc. however pretty much all the methodology is available FOC online to work through. Sitting the Prince2 two exams will cost you £2K and 10 days or so before you can make any use of it (you could learn it from the publications but I don't recommend it)

The methodology is far more important than the tools. A spreadsheet is enough for most projects when all is said and done.

If you are just looking for presentation costing solutions (plus a good way to verify your own assessments) try Construx Softwares estimate and surveyor (which are free) http://www.construx.com/
They also do some other tools that are chargeable.
