I recommend using Linux for all your server needs, locked down with firewall and security-enhanced linux or apparmor, scanned regularly with (free) ClamAV.
Setup, operations training, and regular maintenance will consume some consulting hours, but it will require no Windows licenses or antivirus licenses or all the lame problems Windows servers bring to the picture.
Of course it depends on how locked-in you are to Windows-specific server features. Samba doesn't tend to keep up with the very recent changes to Windows networking, but then again that doesn't tend to matter because Microsoft has to stay compatible with their older versions, too.
But if you stick with Windows server, you should probably suck it up and get an AV enterprise setup that handles aggregating the scanning of all computers on the network centrally.
