What's the problem with making a loader program for your app that:

1) checks with the server for the latest version and if different:
2) copies the new version on top of the old and
3) executes it

That way everyone stays updated with minimal work by the admin.

Oh yeah, my experience with Windows shortcuts mirrors yours. They are super-painful to do anything remotely useful with once outside of the things Microsoft intended them to be used for, which is pretty narrow. I was going to suggest symlinks but my experience with those on Windows is pretty frazzled, too.
