UNIX is a registered trademark of The Open Group, probably back when
teletypes only had upper case, perhaps. Linux is a trademark or
registered trademark of Linux Torvalds worldwide.

DOS is probably okay, though, except perhaps in Dos Boot, but not DOS bootdisk.

I always have a problem trying to decide if the "I" ought to be
capitalized. For Scots I know, it's in upper-case. For the Apple, it's
not, right?

There was a humorous exchange on Slashdot yesterday on a review of a
new "Agile Development" book, riffing on the use of Proper Case to
emphasize the Goodness of Best Practices.
