From my experience with this, there are several companies that offer this service, and the specifics of what you need to do are slightly different based on who you use. I'm doing ACH for a customer where we simply create a text file (very simple no complicated fields), and have a user upload it to their website. I think there was a fully automated way to do it, but they did not feel comfortable with that. I don't recall who the company is, but it wasn't a bank, it was a company that does exactly this kind of processing for other companies. So you'll need to work with your accounting department to see how & who they plan to work with, and get the details from them.
