If you used IMAP you wouldn't care, because the mail stays on the server. Sorry, couldn't resist: POP3 is so 1995. You'll have to enable viewing hidden files and folders, and then use explorer to navigate to your Application Data directory (for me it is c:\Documents and Settings\pmcnett\Application Data) and then find the Thunderbird directory. It is somewhere under there.
