The reason those links are not working is because cutepdf has no way to know that they are links..
In your word document, there must be a display option that shows the link too, although I'm not a word expert so I don't know where it is.. If you will look at the document, the ones that showed an @ or www. Were converted. The others weren't Hope this points you in the right direction.
