Currently, you would have to customise websearch_templates's tmpl_search_box(). Note that `master' branch and `next' branch behave more nicely WRT collection tree. There is a notion of `hidden' collections, the notion of automatically adding restricted collections that a user can see to the search without having to preselect them, and the notion of manipulating collections via faceted tree.
