Hi Jake, You'll be able to upgrade from a previous version of Invenio to 2.0 using the standard upgrade which we'll provide (as of now, there's essentially no DB schema changes). However, exactly WebSubmit is being rebuild as we speak into a new module WebDeposit (see http://invenio-software.org/wiki/Development/Modules/WebDeposit). WebDeposit is using WTForms + BibWorkflow (another new module) and I doubt it will be easy to upgrade from the WebSubmit to WebDeposit. We'll have the problem for CDS, so surely we'll find a solution, but if you are starting something new you'd be better of with WebDeposit - the module is being pushed through at the moment, and should be running in production in end-April on ZENODO (http://zenodo-dev.cern.ch).
