Thank you for the pointer. I have found a ticket that concerns BibIndex and it seems to indicate that the virtual index update routines were completely rewritten.
https://github.com/inveniosoftware/invenio/issues/1661 This change seems not to be yet merged into the next branch that we are using. Anyway, we will wait and apply this change when it becomes available and report the issue if it appears after this change as well.
