Try chaining things:

Effect.Fade('div',{
        duration:0.3,
        afterFinish: function(){
                new Ajax.Updater('div','/some/path/',{
                        onComplete: function(){
                                Effect.Appear('div',{duration:0.3});
                        }
                });
        }
});

You might also want to test this on a more distant and poorly connected machine. Server speed might not be as much an issue as network latency or lack thereof in your testing environment.
