Hi Chuck, I attempted to chased this El Capitan issue down for over a month with Apple tech support with no good results.
Once I downloaded the latest Pro Tools 12.3.1 and installed the HD drivers from the 12.3.1 bundle, VOILA! All's well. Now my Mac Pro reboots and shuts down once again. You might also make sure if you are using the EuCon protocol, that the 3.3.1 version is installed and update your control surfaces firmware to the latest immage.
