But why can’t you just get rid of the silence before bouncing the project out of ProTools? Otherwise a great option is Audacity. It works great for that kind of simple editing, and is completely free. Be careful though, because as far as I remember the latest version does not work with VoiceOver. On their website they tell you which version is accessible, so you should download that one. Amadeus Pro is also great and very accessible, but you will have to pay for it.
