I don't have that much experience with Simulink, so I was hoping that
someone would chime in with an informed opinion :-), but I'll give you
the high order bits.

In many ways Simulink and Ptolemy are very different beasts, meant
for different tasks.  Where Ptolemy really shines is for exploring
models of computation. 

Ptolemy does have an extensive library of signal processing stars, but
the Ptolemy GUI initially puts people off because it does not have
modern features like a menu bar etc.  However, most people seem to get
over the draw backs of vem fairly quickly

Ptolemy is freely available, and comes with source, so you can
poke around inside functional blocks and see what is happening.

Matlab is a commercial product, with paid support available.  Ptolemy
support is provided without support, though some informal support
is available via the mailinmg list and newsgroup.

Ptolemy has an interface to Matlab so that Ptolemy can use functional
blocks written in Matlab and use Matlab to evaluate parameters.

The Interface to Matlab and Mathematica

I've noticed several groups doing initial development of functional
blocks in Matlab, and then moving into using Ptolemy for further work.
