Indonesian military (TNI, Kopassus=SpecialForces' SGI) have
systematically relocated tens of thousands of East Timorese into West
Timor, who are now in a precarious state without adequate food, water or
shelter, and in grave danger of death if they don't receive humanitarian
assistance within days.   This has been called genocide.

What kind of person could plan and enact such a policy with such
precision and discipline?
What is the point of it?  What is their strategy?

I think a clue lies in the names of the militia...
"Besi Merah Putih" - "Red and White Iron"
Aitarak - Thorn 
Darah Merah - Red Blood
AHI - Fire
Darah Integrasi - Blood of Integration
Alilintar - lightening or thunderbolt
Gada Paksi - always wear trademark black hoods

...and it doesn't bear thinking about further!

Deliberate undermining of the UN vote

It has been reported that Dili residents (and probably others) are being
told, when forced to board trucks to West Timor, that they must sign
papers which say that they had intended to vote for integration, but had
been tricked into punching the wrong hole on the voting card. Then they
are given a Besi Merah Putih headband or T shirt, and off they go to
become permanent Indonesian citizens in a foreign place, perhaps never
to return to East Timor.

25,000 refugees have been confirmed by the UNHCR as being refugees in
West Timor. The real figure is likely to be at least double that number,
and possibly even higher. Media reports speak of one third of the
population having been deported to West Timor.
