I saw mention of the GO MySQL Database; As Alan pointed out, GO is already available in RDF (both RDF/OWL and a flawed, legacy transform). However, the annotations are not yet available in a form of RDF that is compatible with the OWL, although this will be available soon.

The GO MySQL database (which contains both the ontology and annotations) is accessible as a SPARQL endpoint via a D2RQ mapping, see http://esw.w3.org/topic/TaskForces/CommunityProjects/ LinkingOpenData/DataSets
