[pudge] Nested dir for source hilighting?

I noticed when I published my pudge docs, that the URL's on the page  
assume the source hilighted files are underneath project/filename,  
but pudge uploaded them as filename without putting them under a sub- 
directory. Is this a bug in the template (pythonpaste.org) or do I  
need some other config option?
