A 'port' is not a new sink/source -- it is just a different route on the same
device. So nothing should really change in this case (the echo canceller will
continue to apply to the cancelled output).
With a USB headset, things are different because you get a new sink and source.
The ideal case, though, is that the program you're using just marks its own
stream with the property 'filter.want=echo-cancel'. This will make PA
dynamically apply echo cancellation on the streams where it is needed.
