This is unfortunately a RDoc issue.
I implemented a work-around to force a full scan of all manifests to be sure 
indices are properly re-created.
Please test and report the one-liner patch available in my github repository, 
branch: ticket/0.24.x/1847:

If that fixes the issue, please assign the bug to me.

When working with a preexisting set of docs, puppetdoc doesn't add the 
previously generated docs to the class and modules indexes when it finds new or 
updated code.
Thus, the index only contains the items that have been modified or created 
since the last time puppetdoc ran.
